LyX seems to give lots of problems, probably because it does not run  
tex in a standard way. AFAIK there should not be a difference between  
using /tmp or something else. Perhaps the symlink can make a  
difference, though I think it should work through syminks.

About loading twice, I guess that LyX is actually running tex twice.  
There is no way for Skim to know about this and it will almost  
certainly lead to problems for reloading. Skim does everything  
possible that it can to make sure that the file is completed before it  
reloads, there's absolutely nothing more that it can do. If tex is run  
twice, the only way to do that properly is for the process that runs  
tex to reload the file in Skim.
