First of all, if there's a problem, it's completely Apple's, they decide which hardware to use, especially for CA. Skim does not have to use CA, but that's not not saying that it shouldn't use it. Anyway, I will add a hidden preference to switch off animations, you could try and build Skim from source (see the Wiki for details about building and about hidden prefs, the relevant key is SKDisableAnimations).
