You should be able to just save, as that just saves the PDF data unchanged. I 
have no problem saving protected PDFs with attached notes. You may not be able 
to Export with embedded notes for protected documents. Perhaps there is some 
problem with the permissions of the file on the disk, or the type of disk you 
save to? What exactly is the error message you get?
