Of course, you can always create one or more custom AppleScripts that do
exactly what you want, like adding a highlight for the current selection in
red, or setting the color of the current note to red, whatever you would
really like to do. Then add those to the (Skim) Script menu, and associate
shortcuts for them in your System Preferences. See the Wiki for more details
about AppleScripts (including samples) and about the Scripts menu.
