This might that might be useful either as a user workaround for Torsten or a 
clue for Christiaan to find a fix to the problem Lion has created:

I've also noticed the same flicker when updating my PDF (from pdflatex)

But the problem is gone if you view the PDF in continuous mode (that is, check 
PDF>PDF Display > Single Page Continuous or PDF>PDF Display > Two Pages 
Continuous).
