I think this is more an Apple issue. My guess is that the hook we use to open 
the docs isn't called when Skim is not opened directly by the user. For 
instance, that hook is also not called when Skim is opened due to opening a 
file e.g. from Finder (which is at it should be.) Relatedly, Skim does not use 
the Lion document restore feature, as that has negative interference with 
various Skim features (like that preference setting.)
