I'm not quite sure what you mean by 'export' but perhaps by that you mean to embed the changes made to a skim file into the PDF from the Mac OS X file system. Backing up a little: Skim stores marks you make on the PDF in the Mac OS X file system. That means that if you send the saved PDF to another computer the changes won't go with it.
