I'm not quite sure what you mean by 'export' but perhaps by that you
mean to embed the changes made to a skim file into the PDF from the
Mac OS X file system.  Backing up a little: Skim stores marks you make
on the PDF in the Mac OS X file system.  That means that if you send
the saved PDF to another computer the changes won't go with it. 
Embedding the changes into the PDF is easy with this script:
