I thought synctex should take care of separate files, so it should normally be 
able to find the position in the PDF. It may not work in particular 
configurations (for instance when the files are not all in the same directory, 
including the PDF) but that's more a question about synctex. As for disabling 
the functionality, this is really more a question about the way you call Skim, 
probably from your tex editor. Because Skim just tries to do what it is asked, 
so you should just not ask it to go to a particular place. I don't know 
anything about Sublime and how it handles any of this. Also, I should remark 
that if Skim cannot find any information form synctex, it does not just default 
to the first/last page, so I don't know what's doing it, probably your tex 
editor.
