You could also create a Script Menu by creating a folder at 
~/Library/Application Support/Skim/Scripts (unlike BibDesk, Skim does not seem 
to accept a symbolic link at this place), create an AppleScript in this folder, 
and then assign a Skim-specific keyboard shortcut in the Keyboard-Shortcuts 
preference pane; the menu title should correspond to the name of the script 
file. The script should be 

tell document 1 of application "Skim"
        set theSelection to selection
        set theText to theSelection as string
        make note with properties {type:highlight note, selection:theSelection, 
text:theText}
        set the clipboard to theText
end tell

This script copies the currently selected text to the clipboard and highlights 
it at the same time.
