Hello Christiaan,
I just tried to open the file again, while having a look at the Activity
Monitor.
CPU% rises very quickly to 100% and stays, then Skim hangs up.
Oh wait, suddenly, the file just opened?!
I do export the skim notes now quickly...
I will close the pdf-file now and try to open it again.
CPU% rises to 100% again, the System says "Skim (doesn't react)" again, just
like before
but ... if I just wait for about 2 minutes the file opens in the end.
That's it. The file opens but it takes minutes!!!
On the one hand, I feel very happy now, that I could export the notes and
export the file to a pdf with highlights included,
but on the other hand, from now on I'm really worried about working further
with Skim.
I can't risk to get my work and effort lost again.
Seems like a bug?!
Can I find out why it takes about 2 minutes until the file opens?
Or can I help the support team to identify this bug?
What if I can't handle to fix this, is it possible to import the highlights and
notes (the .skim-file)
to another software, like e.g. Papers 3?
I would not like to change, because I like to work with Skim, but this Bug
makes me concerned.

I really have no idea what could have happened. There is also nothing at all
special about AppleScript, that does exactly the same thing to the data as just
adding in Skim yourself, nothing otherwise, so there should be no difference
whatsoever between the data. Perhaps you can see where it hangs when you open
the file, using Activity Monitor and the Sample Process feature.
