I'm not entirely sure what the issue is.  As I understand it, Skim
keeps notes in the Mac operating system.  If the file itself is sent
somewhere else, those notes are lost.  To make the notes part of the
PDF itself one has to embed them.  I have a script that does this from
the command line:
