If you have Hazel, you could simply set up a rule that would make all files
ending in .skim in your folder invisible (running an action based on what these
people are doing here:
http://hints.macworld.com/article.php?story=20110704093233123).
Also, I know this is not going to be the type of answer you’re looking for, but
if you have “several hundred PDFs" in one folder, they are going to be hard to
navigate anyways. I am not sure adding several hundred more files will make it
more complex, particularly since you can sort by file type in Finder. In my
experience, saving PDFs with embedded notes can also significantly bloat file
size (for which I blame Apple’s PDFKit). I’d take a couple of extra files over
that any time.

I use Dropbox to sync many PDFs between work and home and have working around
its refusal to copy extended attributes by exporting with embedded notes and
converting them back to Skim notes at the other site. I've read that an
alternative is to enable notes backups and let the document draw from them, but
I have several hundred PDFs and really don't want to see that many backup files
in the same folders; this option would be much more feasible for me if notes
backup files could be set to be invisible (i.e. by appending a period to the
front of the file name). I'm guessing this isn't currently possible as I
haven't been able to find anything about it. Has this possibility been
discussed before, or does anyone have any other suggestions to get around this
issue?
