The command key is a prefix that lets you execute various functions in the
Skype scripts without each needing a unique keystroke to run it.

but admittedly there is not currently a central manual explaining this
feature.  In the beta scripts for Skype 4, I did implement a way for you to
Tab among the choices at each level.  It sort of works like a menu system,
so left bracket is like Alt, and you then hit letters to get to submenus
until you get what you want.  For example, [c1 will switch to the first open
chat window, [n2 will read the second most recent notification, [cl will
list open chats, etc.
