Which Skype version are you using? I believe the Skype 5.0 beta has this problem, but Skype 4.2 should dial just fine, provided you have enabled the dial pad first if it's not already active.
Sarah is correct that Clisk can handle this, but that's a command line interface and may not be everyone's favorite way of doing this. In case you do want to use Clisk though, the command is the word "dial," a space, and any number of digits you want to dial, then Enter.
