I have had the problem you described with alt+numbernot indicating that
I was in a chat room. Refocusing or restarting Jaws seems to fix it.

I'll send out an update if I can do enough to help the situation from
scripting, but in the case of Skype 6.1, it's not clear to me how much I can
do versus how much Skype/Microsoft has to do.
But I think it's about time for me to post a status report on all this, so
here goes:
The problems I see are as follows, each with all the info I currently can
call to mind about them:
1. Adding contacts changed from an HTML environment to an insert into the
main Skype window. I know three ways to add contacts, each with its own pros
and cons, as follows:
A. Press the Add Contact button in the main Skype window, or choose Contacts
from the menu bar, then the Add Contact submenu, then Search Skype
Directory. Focus does not land in the edit box for typing a contact though,
so I don't recommend this approach. This is a Skype bug, which should be
reported and which I plan to report as soon as a few communication issues
are straightened out.
B. Find the Search edit box and type a contact name or partial name into it,
then tab to results that match. I believe this can work and is being used by
blind Skypers on this list, but it seems some are having trouble figuring
out, once they find a contact of interest, how to add it to their contact
lists.
C. If you know the exact Skype id of someone you want to add, type this into
the Windows Run box, replacing "echo123" with the contact name you want to
add: skype:echo123?add
A small popup will appear containing an edit box for the intro message you
want to send, and a Send button. Fill in the edit box and press Send. This
approach is very easy as long as you know the exact Skype id.
2. Editing your own profile has changed. I do not see many of the fields we
once had. I do see a "Manage profile online" (or similar
wording) button, pressing which leads to a web page from which it is
possible to edit all manner of profile fields. I think Skype may have moved
the profile editing process to a web site and out of Skype itself. If so,
this is of course not fixable via scripting.
3. Two times, which is not many for me since I've been running Skype
6.1 for a while, I have seen the Alt+numbers start saying I'm not in a chat
window. Once I had to restart JAWS, and the other time I just had to refocus
the chat edit box I think. I only mention this one to find out if anyone
else has had this happen. I have not determined a cause, but a JAwS restart
seems always to fix the issue.
If anyone has corrections or useful additions to this, please feel free to
send them to this list. I know of no other major issues with Skype 6.1.
