I saw your copy of this question on the JAWSScripts list before I saw this original copy, so I answered it in detail there; but the summary is that there's no safe way for me, from a script installer, to handle the situation you describe, because a script installer can't figure out safely what parts of the modified user-folder default.jss to keep and which parts to throw away in favor of code in the shared-folder copy of default.jss.
