I assume that you are using the TxFileStore.
I you are using windows:
Try to add parameter -Dfile.encoding=UTF-8 to you java command when running
tomcat. Otherwise your java will use local character set encoding and not
unicode when operating on you local filesystem.
Also - remember to set URIEncoding="UTF-8" for you connector in server.xml.
These setting are both required to make my installation use utf8 correctly.

I tried other characters such as %. They are decoded correctly but, only
