What version of Windows was it? I've recently done a couple of laptops with dual boot Debian and Win2K without any problems, if it's XP maybe it is different? I seem to recall that in the Win2K installer, it asks you what partition you want the OS on and allows you to create/format/reformat only that partition.
You would also seem to be doing the install back to front. It should be Windows first, then Linux. I use Lilo which auto-detected Windows during the config and gives me a nice little boot screen to select the OS to boot. Grub does it also but I've never used it on a dual boot. Hope this helps.
