Hi, I'm currently writing a massive document in LaTeX, and I get about 20 of the same warning messages that you do. In my case, it's because I include diagrams made in Inkscape - somehow the export to PDF produces documents that pdflatex doesn't quite like.
Regardless, it doesn't seem to affect the output - so I ignore the warning message. Is pdflatex producing an acceptable document in your case?
