But when I browse via samba or using a gui sftp client quite a lot of these
files are missing...

Any ideas?

Windows (samba...) caches the data a lot to improve performance on directories across a network. I have the same issue with Windows 7 browsing a server machine, I rename the directory and it accepts then returns to the original name. When I try and rename it again it gives me a weird error message about a missing file. refreshing the directory resolves the issue.
