I guess it happens occasionally for example the fedora (redhat) RPM repositories, the official repository refuses to cooperate with any of the other 4 or so out there even though there are longstanding problems. So as an end user you have a choice of following the official quite limited repository or going with the loose group of cooperative repositorys with lots of useful software, you can't use both. Worse if you don't know that thats the way things are, and try to use both you can corrupt your installation quite badly as I did.
