Until we switched to Soft 2014, models brought in from Speedtree were very flaky. With 2014 things have been super stable. However, with Speedtree 6, there was a bug that prevented pointcache files to be written correctly once they got to be a certain size. This basically meant that you could not export a very lengthy bit of animation with your tree. With ST 7, they've added Alembic export, and in our early tests here, we're able to bring in trees with animation via Alembic without any problem (at least a full minute or so of animation, but I don't see why we couldn't go higher).

If you're using ST6 and PC2 or MDD for exporting your animation, what you could do is import the FBX into another app, or even Soft 2014, export it as an OBJ, load that into 2013, and apply the animation...
