I didn't correctly understand what you are trying to do with 'copying'?
Just use one core as a template or use it to replicate data?

You can reload only one application via:
http://localhost/manager/html/reload?path=/yourapp
(if you do this often you need to increase the PermGen space)

You can replicate a core:
http://wiki.apache.org/solr/SolrReplication
