How are you 'starting'
your spamd process? /etc/rc.d/init.d?
If you totally shut down
all of your spamd processes and run spamd -D, it will tell you where it is
reading the config files from. If you want, send me your config file and I
can take a look. (Just send it to me directly if you
want).
Also, running it this way
will give you a bunch of debug messages that can be very helpful.

To be honest I am not to sure I how to restart Spamassassin, before spamd
it wasn't necessary. Currently I am stopping postfix, then doing a spamd restart
followed by postfix restart. It appears by doing the restart by the output
of "ok" that it worked.
