We use Genedata, but we don't use it instead of the TPP, since they aren't the same thing. I have a few scripts that I use to merge the data from both programs together, which helps with some analysis. However, programs like Expressionist, Decyder MS, and other spectral processing software will always return lists of peaks that you do not have MSMS on. So if you determine that you want to id those peaks, then you'll need to do more LCMS runs to id those peaks via mass lists or extra separations. You just have to determine what kind of analyses that you want to do in your lab and then use those tools. For instance, in our lab we use TPP, Genedata Expressionist and Analyst, BioInquire, plus some other statistical software as needed.
