Hello, I wonder how to return the calculated peptide probabilities for my reversed hits.
When I took PeptideProphet results with probability >=0, all decoy hits had zero probability. I guess that this is not the computed value from a mixture model and TPP just returns zero. >From fig 1. on semi-supervised mode peptideprophet paper, decoy hits look like having peptide probabilities above zero.
