Hi, We're considering including the TPP Libra quantitation tool as part of Crux <https://crux.ms>. Are there any pitfalls we should be aware of? In particular, it looks like the only MS/MS spectra format Libra supports is pepXML. We'd like to support other spectra formats as well. We already include the MSToolkit and ProteoWizard format conversion libraries as part of Crux, so it seems like it should be feasible, even if only by doing the file conversion before we pass into the Libra code. However, we know that conversions can sometimes be incomplete and incompatible, so if anyone is aware of pitfalls that are lurking in front of us, we'd much appreciate hearing about them.
