It's possibly a long shot, but are you working on a design/build project, or is this design-bid-build? If it's design/build, is this requirement in the RFP or UFC? If no to either, what does the RFP say about specs? The RFPs we've typically seen from the COE reference Masterspec, UFGS, etc., in the requirement for a spec in the "design after award" documents. If so, there's no prohibition against taking an axe to anything in the guide specification (whichever spec system that was used by A/E #2) that isn't explicitly mentioned in the RFP or UFC.
If that's the case, have your GC get their A/E to issue a revision notice striking the offending section. These have typically gone to the Corps for review once the final design documents have been issued, and they can be difficult and unreasonable, but if the requirement isn't in the RFP or UFC they shouldn't be able to prevail ...
