yes, that is what concerns me. A single file will be easier to maintain, and comparative analysis, if ever needed, between sites would be easier to perform. However, SQLite does offer this ATTACH option, which, as John Stanton mentioned in his suggestion, could be used to bring together disparate site databases for joint queries. Most of the time I am looking at one site, so there is a speed gain by not plowing through other sites' data.
