If you use the amalgamation (a single source file which includes the WinCE support) then you can just add that source file and header to your project. That way you'll get the right CPU and WinCE version for your binaries. I actually #include the amalgamation into my source file that interfaces with SQLite so it doesn't even mean I have to worry about linking!
