There is a TCL based tool in the SQLite source that will split the amalgamation into multiple files with a specified maximum number of lines per file. It is aware of how the amalgamation is constructed hence getting things right like not splitting in a bad place. http://www.sqlite.org/src/finfo?name=tool/split-sqlite3c.tcl (The interface Fossil presents is a little annoying if you just want to download/view the most recent version of the file.
