First execute the SELECT in the SQLite shell tool and see if it gets the same result as your app. Then run an integrity check on your database. If the program still doesn't act the way you expected see if you can find a really small example of your problem. Perhaps an example with just one row in each table where a SELECT doesn't produce what you expected. If you can find that, just post the SQL commands we'd need to reproduce the problem.
