Typically it stays in. It is possible to make it boot from something else (e.g. USB disk) but I expect that most pCP users run it from the SD card and some choose to configure things to store some of the LMS data on a local USB stick or disk but experience over the years has shown that it is OK to use the SD card for everything if it is a good quality card.
