We have this as well (2 domains), and the users just have to be sure to log in with the alias which is, in effect, their NT username.

Are you running SM on another server? If so, you will likely need to use a different SMTP server for your outbound mail. ES doesn't seem to manage the authentication well when it has more than one domain, as far as we can see.
