I've noticed some strange messages in our server logs, it seems that 
squirrelmail is sending e-mail to users from the web user (ie, a PHP script 
sending an e-mail to a user)

I have not checked wether this might be something that should be happening, 
but it looks odd anyway. Here are a sample of the logs:

2003-02-19 12:36:54 18lRam-000KRh-00 <= [EMAIL PROTECTED] U=www P=local 
S=2462077 [EMAIL PROTECTED]
2003-02-19 12:37:07 18lRb6-000KSh-00 <= [EMAIL PROTECTED] H=localhost.act.co.za

[EMAIL PROTECTED]
2003-02-19 12:37:07 18lRam-000KRh-00 => [EMAIL PROTECTED] R=amavis 
T=amavis H=localhost.act.co.za [127.0.0.1]
2003-02-19 12:37:07 18lRam-000KRh-00 Completed

Has anybody seen this before, is squirrelmail supposed to be doing this?

Both the domains seen there are handled by the same server.
