This has nothing to do with SquirrelMail. Your IMAP server handles message storage. From the sounds of it, you are using the default UW- IMAP server (you really should consider moving to a better IMAP server, UW sucks, big time, for many different reasons). UW-IMAP stores incoming message under /var/spool/mail/$USER (sometimes /var/mail/$USER, depending on the distro used). User-created folders are stored under /home/$USER/mail/.
