If you pop mail from your mail server, it will take all the mail in your inbox folder and optionally delete it from the server. If you have the same filters setup in Eudora or Outlook then they will again be sorted properly. If you have many folders configured in SM then you can iterate this process moving files from a particular folder in SM to your inbox and then pop your mail. when they arrive, you can simply move all of them in a block to the correct folder.
