I think I found the answer. While re-doing the upgrade I noticed that the Qmailtoaster version of Squirrelmail has no /squirrelmail/'data' folder, it must be stored elswhere. I simply deleted this folder from the 1.4.6 version, copied over the config files and ran the 'conf.pl' file. Everything works fine now.
