It will depend entirely on you setting up the appropriate paths to the maildir's in whatever authentication mechanism you are running.

SqWebMail requires the proper information be in the results of the authentication lookup. Perhaps you have not made it so that each virtual address's authentication lookup results in the updated path information vs the older non-virtual path information you had.
