Interesting, It seems there are no malware present on your web page, i.e. no driveby downloads. There's a little javascript, but that doesn't seem to be malicious, though I didn't do a functions check on the codes.
But you do offer a lot of downloads from external sites. These or one of these might be the problem. Check every single download you offer for compliance, i.e. do lookup the various sites that you link to. Also make sure that none of the software, though it is externally hosted, contain any badware as well. - Especially if you're linking to external pages that do perform a driveby download. i.e. you should ensure that your visitors are protected against viral/ spyware in all of your referenced applications and tools. I think this is the only thing that might lead to the current suspicious state. You might be able to get additional information from the webmaster tool, hopefully indicating which page contains the offending link or download offered.
