The warning tells you that the automatic joining process kept the junctions
in their original state in some places (The limitation is is stated in the
warning). I suggest you look at these junctions in netedit and then decide
whether to join them manually or leave them in this state.

The junction in your first mail looks like a case of 'parallel incoming'
which I missed in your screenshot. It looks like there are two edges
incoming from the south.
