xmodmap just changes what the key reports to applications, so you could change
F1 to be F12, which would make it not bring up help, but also not be F1 for
your application that wants it to be F1.
It sounds like you're using JDS, in which case I believe the Keyboard
Shortcuts preference panel is what you want to use.
