Did you move /usr/bin/xmodmap to /usr/bin/xmodmap.orig?
Which gdm config file are you using? I saw this problem once when I used
/etc/opt/gnome/gdm/custom.conf instead of /etc/opt/gnome/gdm/gdm.conf
Don't ask me why the config file affected the keyboard behavior.
