Luc, 1. All the channels should be aligned after our calibration procedure, you may verify that with the stars/moon/mountains - just to verify the files are correct, but you can not calibrate them to 0.1 pixel that way. 2. Sensor pixels and the processed images are related through the calibration procedure. For green color that involves distortion correction (both radial and residual interpolated from the individual sensor calibration files), conversion to the common camera coordinate system (using individual lens/sensors positions/orientations) and projecting to the sphere. Red and blue colors have also lateral chromatic aberration correction as distortion correction is centered for the green color, chromatic differences are handled by aberration correction. So there is no fixed ration between the result and source pixel image size. Default scale assumes that pixels on the equator approximately match the camera pixel size. It is also possible to output in twice resolution (and scale it down later) to reduce effect of the re-sampling (it currently uses http://en.wikipedia.org/wiki/Lanczos_resampling )
