Hi DL, I would suggest getting the SVN version of Batik. There were recently a number of fixes put in for dealing with 'complex' true type fonts. Some of the problems you are describing sound like they may be due to this.
Also are you sure that Matematica1 has 'latin' chars? By default ttf2svg just converts the latin1 subset. There is an 'auto-range' feature which causes it to emit all the chars in the font, or you can specify a range to emit.
