As I see it, we only need an installer for Windows, right? Linux will have deb/rpm/whatever packages anyway ... And to have the 'native' look & feel, which is important if your application is written in Java (people still don't like Java!), we should use something native on Windows -- Stefan Mai and I had a discussion about this [1]. We both liked Inno Setup [2].
