Does it happen more than once during the workflow? I've been successful with these if the above is the case running a second very simple script (this would go in another project) that watches for these and clears them when the occur. If this happens only once, and the web script's execution doesn't freeze, then you could use just the activate etc commands below (no need for the loop) in your script where this popup would occur (right after the loading of the page, etc.).
