We had a similar problem. When you use Remote Desktop, it locks the keyboard, no matter how you close it. Some of our scripts (not all) would break. Apparently, some of the applications we were driving with Boston Workstation wouldn't respond with a locked keyboard.
We solved it by using pcAnywhere to connect to the machine. With pcAnywhere, the keyboard can be left unlocked. Since the PC we use for Boston Workstation is locked in our data center, it's not a security issue. On that PC, I even disabled Remote Desktop so no one would use it on accident. I'm not sure what state MMC leaves the keyboard. Hope this helps.
