I don't use JAWS. So I can't help you there.
As for loading at startup? Here's the procedure, just to make sure you're covering all the bases.
Go to General, Startup Options.
Tab once and you should hear Run Window-Eyes at the Login Screen. Run Window-Eyes after login for all users.
Tab again to the Set Options button and press the space bar.
Shift+Tab up and uncheck both check boxes. Then back to the OK button and press space bar. Tab once to the After logging in, run Window-Eyes using the global startup options radio button and make sure it's selected. Alternatively you can change it to never run Window-Eyes. But this is just the after logging in option. You want to make sure it's not running at the login screen. Changing both in the global options takes care of this. Tab to the save button and press it, or press Control+S to save your settings.
