For our system, IWWE&M (http://ubio.bioinfo.cnio.es/biotools/IWWEM/), we 
already have a REST-like API used by AJAX code, and we also have in the TODO 
list a SOAP interface. It should work with workflows which do not involve end 
user interaction or exotic plugins.
